Left-armer Doug Bollinger (3-54) led the Australia A bowling after Khalid and Sheharyar Ghani (53 off 61) had the visitors on track at 187-3 in the 34th over.
Shaun Tait took a wicket with his third ball, but proved expensive with figures of 2-70, as did left-arm spinner Jon Holland who took 2-78.
Paine's total included 13 boundaries and five sixes. He was supported by Callum Ferguson (48) in a 112-run stand for the second wicket.
Australia also won the two-match, four-day series between the teams. The sides play again Saturday in a Twenty20 match, also at Allan Border Field.
