Earlier at Headingley, Sri Lankan debutant Dasun Shanaka took three wickets in his first 14 balls, removing Nick Compton and Joe Root for ducks.
England captain Alastair Cook fell 20 short of 10,000 Test runs on 16.
The hosts, ranked fourth in the world, are looking for their third win in four Test series.
They will play Angelo Mathews' men over three Tests, with the Chester-le-Street and Lord's hosting the remaining games in this series.
