England, who began the fourth day of the first Test trailing by 60, ended it 295 in front on 429-6.
Stokes's 101 complemented a fine unbeaten 153 from Alastair Cook.
Stokes hit 15 fours and three sixes as he dominated a 132-run fifth-wicket stand with captain Cook, who earlier added 148 with Root (84).
Only once have a side chased more than 282 in the fourth innings to win a Test at Lord's.
